I've always wondered if that's because Sam is military, and Elizabeth isn't. Plus Sam also has a ton of gate-travel experience, of course, so understands the difficulty in dealing with other races more than Elizabeth. Elizabeth (as seen in First Strike and Rising) pushes for diplomacy, even when diplomacy doesn't work the first time. I don't think Sheppard frowns on diplomacy, but knows when there's a time for diplomacy and a time for action. So has probably gotten frustrated with Elizabeth's leadership for that reason.
The interesting thing about their dynamic, I think, is that you can't really say who was right and who was wrong. Possibly in Hot Zone, I don't know. First Strike I think there's definitely no saying. Maybe talking with the Asurans would have worked out better, or maybe it would have made things worse. There's no way to really say.
