The way I figure it, doubts should mostly be ignored until some time deep within the editing phase. Because the writing phase really doesn't mean much in terms of quality, because all that's supposed to matter is getting the words down on paper. But if those doubts not only persist but get worse during the editing phase, then you can start considering that there might be a problem ;)
That's why I love the editing phase so much. It's where you start to see the story really come together, and it goes from this jumble of words and a source for all things doubtful to this awesome creation that makes you wonder why you had doubts in the first place :D And knowing that I'll soon be able to go back and fix things helps keep me writing despite all the doubts.
