They have to be on guard from fraternization and blackmail (if they're caught in a dark situation (i.e., with their pants down). My dad was a marine and a police officer, and had the same rules to live by. I was also in law enforcement for 15 yrs, where those rules applied.
So, Shep would have to live a solitary life or a very discreet one. Rodney's insistence Shep is 'Kirking' is going to become an issue one day as it insinuates bad behavior on Shep's part. Behavior that could put him in the brig, demoted or court marshaled.
