I've been toying off and on with the idea for creating a community to post Gen dark fic, but figured it would ultimately fail in the end. So instead, I narrowed it down to a recommendation post of favorite Gen Dark fic.
Whump, violence, angst, drama, characters brought to the edge then shoved right over - gotta love dark fic ;). But since people's views of a single story can vary, there may be some stories that seem more dark than others. But rest assured, not a death fic in sight. Can't promise the mental state of the characters afterward, though;)
The majority of these are Sheppard centric but there are plenty of friendship and team fics. Being dark fic, expect violence, especially torture.

Red sun by Merlin71 - Sheppard captured, drugged, rescued but his pain only just beginning. contains drug use, severe withdrawal, heavy swearing. What I really loved about this story besides all the great Shep-whumping was the lovely Sheppard/McKay friendship.
The Walking Wounded also by Merlin71 - The team gets tortured and this deals with what happens and the aftermath. Dark content, torture (may squick), violence, swearing. Awesome whump and even better mental angst in this. I love stories that put John through both the mental and physical wringer, and this story does it like crazy.
Honor Bound by Baroqy - Sheppard is back on Atlantis after going missing for two weeks but he doesn't have a clue about what happened. Carson Beckett, Rodney McKay and Kate Heightmeyer try to solve the mystery and in the process uncover a plot that could kill them all. Swearing, violence, disturbing images. Physical and mental whumpage of poor Sheppard. This story is an excellent mystery that builds in a slow but satisfacotry way. But the more poor shep learns, the less he wants to know.
Devotio Moderna also by Baroqy - Sheppard becomes the unwilling companion of a malfunctioning Ancient computer. McKay is targeted by a psychotic monk. It's all downhill from there. Violence, some torture, swearing. John whumped by a psycho computer, enough said :D
The Known World by Skypig - mprisoned by a cruel and repressive government, John, Rodney and Teyla are forced to make sacrifices to save each other's lives and keep the flame of hope burning. Warning: Very lightly implied noncon. Also, bugs. What happens to the team is why I consider this to be dark fic, but the overall story is heart-breakingly beautiful.
Entertaining Strangers by Rhymer - Sheppard disappears on a mission, and is mourned as dead. But then he comes back. Friends become strangers, strangers become enemies, and Atlantis itself could fall, unless a group of people can recover what was lost. Violence, swearing. Excellent physcial and mental whump, this is a wonderfully dark as well as fascinating AU "what-if."
Brute Science by Coolbreeze - John finds himself on the wrong side of science, and learns first hand what it means when certain scientific assumptions turn out to be wrong. Vilence, torture, sickness. this isn't something I see often in fic - well, gen fic anyway ;). Excellent whumpage with an even more excellent thematice twist, and wonderful John/Ronon friendship.
It's Always Autumn in the Old Trees of Despair by Kodiak Bear Country - A trade agreement goes wrong. Sheppard is separated from his team, forced to live a life foreign and dangerous, while the rest of the team and Carson Beckett must cope with the events.Torture, violence, swearing. Kodiak Bear Country actually pulls off putting a wedge between the team and makes it work. Awesome whump, awesome angst, awesome story all around that really sucks you in and holds you until the end.
Condemned, Revisited by Kodiak Bear Country - A look at the ramifications of what happened on Olesia, set a year after. This seems to have become a personal favorite of mine, as I love stories that exploit that guilty streak of John's and use it against him... poor guy.
Be Not Farewell by Anca - On a routine mission something goes wrong with the Jumper, Sheppard whumpage and Teyla/Sheppard Friendship follows. Major bloody whumpage of Sheppard. This story puts the poor guy through the physcial wringer, and Teyla through the mental, because what she's forced to do to save his life is far from pretty.
When by Drufan - Giant eyeballs, a nasty cradle, Marlon Brando, roll Tide and know when to say when. Oh yeah, Shep and McKay whumping. Same ol', same ol'. Violence, torture, swearing. The mthod of whump used on poor John and Rodney - especially John - is quite twisted, just as twisted as the wonderful villian Drufan created, which is why I consider this dark fic (though mild dark fic). IT's part of a series of stories which can be found here.
Thanatos by Kiku65 - According to Sigmund Freud, humans have a death drive, which is commonly called 'Thanatos'. This postulated death drive allegedly compels humans to engage in risky and self-destructive acts that could lead to their own death. Shep whump. Extreme torture, violence, broken Sheppard, swearing still currenty a WIP (pokes Kiku). If there was an award for the darkest fic, it would go to Kiku for this story. It's the kind of story I've been wanting to read forever: Sheppard capture, tortured and ultimately broken. But that's all I will say for now as the story is still incomplete (pokes Kiku again).

That's all I have for now but do plan on updating whenever I come across something. If you know of an excellent dark fic, please don't hesitate to let me know about it. The rules are, however, that it must be Gen, Sheppard or tema centered, well written with an excellent plot. Please no whump for the sake of whump fic. There needs to be more to than story than sheppard or whoever getting hurt.
